Settle the spelling first, because it is the whole difficulty: Cillian and Killian are one name, and the C is hard. Irish has no soft C, so the Gaelic spelling only looks ambiguous to English eyes. The traditional etymology takes the first element from cill, the Old Irish word for a church or monastic cell borrowed out of Latin cella — the same element that opens a few hundred Irish placenames, from Kilkenny (Cill Chainnigh, Cainnech's church) to Kildare (Cill Dara, the church of the oak). Other scholars prefer a derivation from ceallach and gloss the name as strife or bright-headed. Treat the meaning as genuinely open.
The bearer who spread the name was a traveller. St Cillian left Ireland in the seventh century as one of the Irish missionaries working across Frankish Europe, and was martyred at Würzburg around 689. He became the city's patron; his feast falls on 8 July, and Würzburg still holds a Kiliani festival around it. That is why Kilian is a perfectly normal German name with no Irish family behind it. In Ireland itself Cillian ticked along quietly for decades before the actor took it worldwide.
