History & meaning
Javier is one of the few European first names that began life as a building. Francisco de Jasso y Azpilicueta was born in 1506 at the castle of Xavier in Navarre, and the castle took its name from Basque etxe berri, the new house, rendered Etxeberria and worn down in Romance mouths to Xavier. He met Ignatius of Loyola as a student in Paris, helped found the Society of Jesus, and spent the 1540s working in Goa, the Malay archipelago and Japan before dying in 1552 on an island off the Chinese coast, waiting for passage he never got. Canonised in 1622, he made his birthplace into a given name.
The split between Javier and Xavier is a spelling story. Old Spanish used x for a sound that later moved back in the throat and became the modern jota, and once spelling was reformed to match, Xavier became Javier in Spain while French, Catalan and English kept the older letter. Both are alive: Spanish-speaking families choose either, and the two forms are separate entries in the U.S. data. Javier travelled with Jesuit missions, which is why it is as ordinary in Mexico and Argentina as it is in Navarre.
Why parents choose it
Three syllables with the stress at the end give the name a lift that most English names do not have. It carries obvious Spanish identity without being hard to read on paper, it shortens to the friendly Javi, and it comes attached to a saint who is remembered for going a very long way from home.

Consider instead
Xavier is the identical name in its older spelling and reads more easily to English eyes. Diego gives you the same unmistakably Spanish stamp in two syllables. Rafael keeps the end stress and the saint's-name pedigree while being easier for non-Spanish speakers to attempt.
